I have 2 subs one SVS PB-2000 and one SVS SB-2000. Both have their phase settings at 0°. Audyssey detected a polarity warning due to "out of phase" and asked me to check the wiring. Since these are subwoofers, I am unsure which wiring to check.
I hear my subwoofer clearly, even with this warning on.
Audy can't really handle the phase of the speakers to it just sends a message to acknowledge that. In absence of REW post measurements, you would want to hear how in your room the in-phase ws out of phase sounds.

Not quite, but that is how it works in general - you cancel the gains for clarity. Out of phase might mean different and lower SPL numbers, but it will be probably more clear at the end of it. This is how double bass array's work and have worked for years. You eventually hear it more clearly at the end but at lower SPL.
Sometimes it is not just inverting the phase - you can gain more if around that number. You need to REW that and also listen to what you actually like.
