I've heard of people do a MLP measurement in the Dirac app and then go to the next stage and do a Dirac Live filter and export to check the levels and distances. If they look good then they go back and remeasure the rest of the positions.
Could there be reflections causing problems with the MLP measurement?
I have two Larsen 4.3s as my left and right in my living room 3.0 setup and they are less than ideally placed with a TV in the way. When I measure them in Room EQ Wizard with the center as the acoustic reference, sometimes the distances are all I've the place but Dirac handled them fine.
I've also heard in an article on the MSO website that Macbooks with usb hdmi outputs may also cause timing problems and a laptop with a built in HDMI port is recommended.
