I’m using a 12” sub on the bottom then a 10” sub on top with 90Hz crossover to speaker. The 12” subs on the bottom are set to 60 LPF and the main channels are 60 Hz HPF (with 24 dB slopes.) All subs are set to be in phase with the speakers. Am I doing this right?

Interesting setup!

Measurements will tell, though I'm sceptical that the KRK ist adding anything of value.
What I'm trying now is running the 12" sub up to 45 Hz (24dB slope) and the KRK from 45 - 80 Hz and the mains 80 Hz +. I ended up turning up the Klipsch 12" subs up all the way and when measured looked like this, after a small 1-band corrective EQ to reduce some peakiness between 40-50Hz.

With the Klipsch subs turned up all the way the bass was way too hot as you could see from the chart I posted. I had to half the gain on these subs, re-measure, and apply EQ (I used 1 band on each set of outputs to reduce some peakiness at 45 and 120Hz.) I left everything else alone. It's better now with less unnatural amounts of bass overwhelming the sound. I think this is working pretty well and although the KRK may not be adding anything, it doesn't seem to hurt either.

It's starting to sound great after dialing in the settings a bit:
