2.1 system with miniDSP 2/4HD

forgive me, why shouldn't the R input of the sub be connected?
There's no point.

The subwoofer is a mono speaker and the miniDSP is already downmixing the stereo audio to mono for the sub.

Why connect a second audio channel to the sub?
 
The sub's low-pass regulator must be set to maximum (LFE), why?

It is a good idea to set the low-pass filter to LFE (=Off), so that the miniDSP can have full control over the crossover slope.

However, it is not required to set the low-pass filter to LFE.

If you want, you can use both the subwoofer's built-in analog low-pass filter and the miniDSP's digital low-pass filter at the same time.

for a stereo or 2.1 system what umik-1 microphone calibration files do you use and how should you point the microphone?
 
to balance the sub to the satellites I have to set the volume knob on the integrated amplifier that drives the satellite speakers to 2 o'clock, what do I risk?
 
You need to measure your system properly first to be able adjust and correct it. You DO NOT take L+R measurements. Measure L, R and subwoofer individually. Measure all of them at the same mic position (central listening position) and at ear height. Keep the mic pointing forward from the LP and use 0deg calibration file. Use acoustic timing reference during measurements and keep the same speaker (ie R) as the acoustic reference speaker at all times, even when measuring the right speaker itself. Or else you cannot time align sub and the speakers between them. Tick "adjust clock with acoustic reference" in REW preferences, that's necessary with a UBS mic like Umik. Once you get clean measurements (take more than one for each speaker at the same mic position) then you can start learning how to correct them. Exporting a calibration from REW to MiniDSP is quite easy.
 
What does it mean to keep the speaker (R) as an acoustic reference?
